No tips for atlanteans, but for everything else, I board and use my hammer Q. It wipes out the entire regular crew usually and knocks the survivors off. The AI is kinda dumb and gets stuck under the ship all the time. This allows me to just keep spamming my Q and hitting them through the wall until they die.
For Atlantean ships get lucky and have Zeus smite the mutateds whilst just missing you. Works 100% of the time when it happens.
