As to actually answer the question:
Both the AG and MC exist in the same world, the PK (one of the leaders of the MC), destroyed the entire main AG base during their time in the 5th sea if I remember correctly and later decided to join Trigno on Magius (The continent the PK created) to assist them with the Magic Council, which also does not rule the world, the MC only runs Magius.

The pirates in AA usually weren’t that bad of people, Pirates like trigno and averill were genuinely decent people and they hate the Arcane Government, plus the ocean was essentially gone and there multiple civilizations in need of some form of fair government, it makes some sense at least.

Wasn’t there a sidequest to defeat Trigno? When you got the sidequest, the people there said that Trigno basically extorted them for money.
